If it is true that some clones refused to follow Order 66, as that link indicates, that would seem to put the lie to the theory that it was genetically hard-coded.
...but according to EU sources like "Dark Lord", some clone troopers resisted the order and aided in the escape of some Jedi (they were even willing to receive punishment/execution for it), so it's pretty clear that they were not genetically compelled to do anything (or that they just luckily- for the Jedi- happened to be "defective").
IIRC, the clones in "Dark Lord" heard about the order third-hand, from someone who wasn't above them in their chain of command.

He knew that the Jedi wouldn't be able to believe something as implausible as a Sith Lord controlling the government. This is a Jedi Order that was still coming to terms with the fact that the Sith were back. They also had done nothing to search for Maul's master after Obi-Wan killed him.
We don't know that they did nothing. Given what we know of Palpatine's nature, it would probably be less than surprising if every available angle they pursued ( such as Maul's ship ) resulted in a dead end.

Very, very few know about Sidious' secret identity. Dooku did. Gunray didn't. I think Mas Amedda (the blue horned guy) knew?
There were a million new droids in ROTS. Magma Guards. Spider Droids. In those montage war sequences they showed all sorts of new droids.
Mace probably was going Dark when he beat Sidious.
