Well, I have to say that storing entire galaxies is pretty bad ass. I doubt Khan could ever do that, even on a good day. I think the Borg Queen would scan perfectly down to the last nanoprobe, right in there beside the Epsilon IX station. It's no contest: V'Ger "bests" all comers.

Well, I guess it depends on what you mean by "best". Most powerful? Most effective? Most entertaining? Best hairdo?
In any case, I don't think that V'ger and the Whale Probe could qualify as a "bad guy" under any definition of "bad" and "guy". They are treated as forces of nature more than real antagonists.
I'll go with the very personal interpretation of "antagonist I liked best", which means that Khan wins hand down. Yeah, very surprising. I liked Chang very much, too. I must have a thing for drama queens!

I would have to say that the Borg Queen just beats Khan for me, just the fact that the Borg is such an unrelenting force of essentially cyber-zombies.

Khan Noonien Singh is the most superlative bad guy. He comes back after all these years, destroys a space station's crew, a starship's crew, and Scotty's nephew to boot!
