Admiral Janeway: "Seven of Nine is going to die."
Captain Janeway: "What?"
Admiral Janeway: "Three years from now. She'll be injured on an away mission. She'll make it back to Voyager, and die in the arms of her husband."
Captain Janeway: "Husband?"
Admiral Janeway: "Chakotay. He'll never be the same after Seven's death. And neither will you."
Captain Janeway: "If I know what's going to happen, I can avoid it."
Admiral Janeway: "Seven isn't the only one. Between this day and the day I got Voyager home, I lost 22 crewmembers. And then of course there's Tuvok."
Captain Janeway: "What about him?"
Admiral Janeway: "You're forgetting the Temporal Prime Directive, Captain."
Captain Janeway: "The hell with it!"
Admiral Janeway: "Fine. Tuvok has a degenerative neurological condition that he hasn't told you about. There's a cure in the Alpha Quadrant. But if he doesn't get it in time.... Even if you alter Voyager's route, limit your contact with alien species, you're going to lose people. But I'm offering you a chance to get them all of them home safe and sound - TODAY. Are you really going to walk away from that?"

Hmmm..there are a lot of good lines. I like her "Do IT" lines as well. And her "Ensign, this is Starfleet-weird is a part of the job". 
I'm trying to think of one that no other poster has posted yet. Oh..here's one. From Shattered. She and Chakotay go into the place when Voyager made an alliance with the Borg. Janeway says something like: "maybe you better fill me in".
Just an observation: I have always thought that Mulgrew brought such a strong performance when she played Janeway. But at first she seemed REALLY REALLY stern..almost robotic like. But she deepened as a character after the first season of the show.
I'm trying to think of one that no other poster has posted yet. Oh..here's one. From Shattered. She and Chakotay go into the place when Voyager made an alliance with the Borg. TUVOK: And I regard you with the same esteem.
JANEWAY: I've always been honest with you, but you've been keeping something from me.
TUVOK: I don't know what you mean.
JANEWAY: Don't you? It took exhaustive research, sifting through teraquads of data, separating fact from rumour, but eventually I arrived at the truth.
TUVOK: Captain?
JANEWAY: Happy birthday.
and in regards to old Kes:
A friend got lost. We helped her find her way.
JANEWAY: We've known each other for how long?
TUVOK: Approximately twenty years.

Paris: "Captain, I think I should tell you - I've never actually landed a starship before"
Janeway: "That's alright, Lieutenant - neither have I!"
