At the very least it is odd the only intelligence agencies we've heard of are directly connected to Starfleet.

Not really, our PoV has been universally that of Starfleet personnel, so it makes sense that we haven't seen any civilian intelligence agency (though it's possible that Federation Security, like the FBI, has both security and intelligence functions for the Federation as a whole, whereas wholly local security and/or intelligence issues are the purview of civilian and/or military authorities of that planet or territory.

Starfleet Intelligence being the main intelligence division of Starfleet and Section 31 supposedly originating from the Starfleet Charter.

Starfleet Intelligence seems to combine elements of both External and Military Intelligence.

Starfleet Security at least on occasion appears to cover Internal, with input from Internal Affairs (which may be the same department as the Starfleet Inspector General and is certainly focused directly on Starfleet personnel specifically. They likely also cooperate with (the) Federation Security (Agency) on both domestic intelligence and security matters as needed.

S31 to the extent that it was ever an official organisation/sub-department strikes me as something similar to Mission Impossible's IMF or the IRL division of the CIA known by various names including the Special Activities Division.

Given that the Temporal Investigations agents we've seen wore civilian clothing and were a clear homage to Mulder & Scully of the X-Files, fictional civilian investigators, I'd be inclined to place the DTI as a (semi-autonomous) branch of Federation Security, rather than under Starfleet Security and particularly Starfleet Intelligence.

my headcanon is that TI was the agency that survived the first major timeline rewrite during First Contact and kicked off the Temporal Wars in attempting to realign the timeline to ensure the formation of the Federation. It all happened in a blink of an eye during the movie. The time war was over before Picard returned to the 24th century at the end of the movie.

That kinda tracks, but again would translate to it being part of the unnamed Federation intelligence agency rather a sub-department within Starfleet (because they wear civilian clothing and no commbadges).

FWIW, in the Litverse, the agency is noted as reporting to the Federation Science Council and through them to the UFP President not Starfleet Command, though the San Francisco Branch Office of the DTI is noted as having a specific tasking to investigate breaches by Starfleet personnel.

That is in a mirror universe were Sloan works for Sexing 31.
 
They of course defend the United Federation of Pleasure Planets against all prudes who want to ruin their fun times as Sexfleet explores space looking for sexual pleasure from all sorts of different alien species out their. They follow General Orgy 1 when it comes to planets that have not evolved yet to experience all the many different ways to pleasure oneself and still have rigid views about sex. Some of their greatest heroes were Captain James T Cock, Jean Lust Dickhard, Benhung Sisko and Kathryn Loveway.

Sloan and Bashir going undercover at the Founders' drag do was a missed opportunity

Great! Love it when Trek breaks free of the mold and tries to give us something different. It could be great, or it could be trash. The fact I don't know what to expect is what is getting me excited.
