...A thousand years after building their first Warp 7 starships. Which in turn seemed to come thousands of years after the latest possible timepoint at which folks like Vulcans would have come up with the first warpships.
It's quite a miracle the UFP managed to come up with a new interface type in a thousand years...

If you think Star Trek's tech is stagnant, you should check out the (now declared non-canon) Star Wars Legends continuity, where tech stagnated for thousands of years (and in many cases went backwards, i.e. some of the superweapons like the Star Forge and Mass Shadow Generator seen in Knights of the Old Republic make the Death Star, supposedly built 4,000 years later, look primitive by comparison).
I think, from what I've seen, Starfleet will become myopic when it focuses on technological development, so the Tardis' style development would be based upon known tech and not go beyond what was needed to make that tech work.
^^Makes sense. If you want your civilization to have a long history, you can't have it change much, because it needs to look like today today, and it can't be civilization if it used to be like yesterday yesterday, because our yesterday wasn't civilized yet. So you choose stagnation.

If there was a problem with dilithium going boom (or at the very least, losing its effectiveness over time) and all methods of recrystalization were lost/forgotten/banned/ceased to work, etc., This might bring us back to the possible idea of an attempt to embrace Omega as a possible "unlimited" power source, which added further complexity and destruction to the existing problem. I'm definitely on board with the Omega Particle as being the ultimate source of this "Burn" thing. Hell, if the Borg couldn't bring the full force of their technology to bear on it before taking out a cube or two, I'm not sure that the Federation could figure it out in their "pure fucking hubris". 
The producers have been clear that it's in Prime Universe, so that's the end of it. We don't get to vote over whether it's canon or what universe it's set in. You may not like the way they do the show, but that's just your opinion and it holds no weight outside of your head. So this is the future of the Prime universe that we've seen since 1966.
For what it's worth, it's fiction so they can make whatever they want the Prime universe and you just have to accept it. It's not actual history, it's an ongoing story. But Star Trek has taken a lot of effort to keep it fairly consistent and have been very successful at it. Some have complained about how characters are portrayed, but they seem to fail to understand that people change over the course of their life and aren't static. If a person or character is static, that's disorder.

^ Perhaps by that time Starfleet has finally caught on that you really don't need the ship's name and number visible from the outside (it's not like anybody's going to look out a window to know what ship it is - that's what sensors and transponder codes are for), So registry numbers, as such, may have been done away with.

The Attero Device. Flooded subspace with a specific form of radiation that caused the specific hyperspace frequencies that Wraith used to destabilize and vaporize their ships... unfortunately also caused Stargates to explode in multi gigaton explosions.
