Endgame?

The transwarp tunnels that were seen before in the series.

Plus the last Borg sphere was cracked open to let Voyager out...

Never seen again in the series, since it's the LAST EPISODE.

A lot was finally put to rest in this episode.
 
Edited my guess to Partruition, if that's wrong I'll reguess my original guess. :)

The eggs were cracked open, the cave looks very close to other caves possibly they reused the same set, we never see that ship type again. Neelix's jealousy of Paris is put to rest.
 
You got it! The answer is "PARTURITION". To explain...

A hypo solves more than one problem... Tom uses one to help feed the baby, in addition to its intended use for the skin irritations.

Pulling hair... Neelix is using tongs repeatedly on pan with the hair pasta. Looks like he is pulling hair.

Not impressed by all the technobabble... Neelix says Paris does not need to impress him with the technobabble when he was making his flight log.

Not really clogged... the shuttle's manifold was clogged, but since it was a simulation, it wasn't really clogged.

A trait is finally put to rest here... Neelix's jealousy aspect is finally finished with this episode.

A type of ship appears here, but never again on this series... the simulated Jem'Hadar ships only appeared on this episode of the series.

Cracked open... the reptilian baby cracks open its egg.

We've seen this tunnel before... in the flight simulation, we see the same tunnel as the microwormhole in "EYE OF THE NEEDLE".

I'm actually watching it right now. Noticing this, how do they speak to anyone in the prison? They don't have their translators.

That's the thing about translators, sometimes they need them, sometimes they don't, sometimes they work perfectly, sometimes they make the natives speak a bizarre jargon (Nemesis)... It's mostly plot dependent.
