How will the spore drive fit into canon?

Or it will show up in the new movies (together with characters from STD), paving the way for a reboot of the whole franchise.

I honestly think it will either be that, the fungi becomes self-aware and shuts it down, Stamets destroys the knowledge, or they encounter an "antimatter" universe that threatens to destroy both universes.
Maybe, but I don't think it's an accident that the writers used a mirror for their dramatic foreshadowing.

In fact, that the second half of Discovery's first season uses jumps to the mirror universe was indication for me, that something is deeply wrong with the spore drive, so much so that the entire process needs to be disregarded to not even work as a secret weapon at any time in the future. That it destabilizes the basic fabrics of reality itself, or somesuch. Whatever it is, there must be a reason that they may never use it again after TOS or during TOS/TNG. Otherwise somebody surely would have used it against the ultimate threats posed by the Borg or the Dominion.

How do you think the spore drive will fit in the larger Trek universe?
Once the Klingons or the Terran Empire get a hold of the spore drive technology, Starfleet decides they have to destroy the mycelial network to protect the Federation and the fabric of space-time itself.

Not having followed the ancillary commentary very much (so I don't know if it's been ruled out), I happen to like the notion that Discovery is from an alternate timeline/reality from TOS - and that's why it has so many divergent traits (holonet, uniforms, Klingons, Spore Drive, etc.) - and somehow ends up in (or passes through) the same timeline/reality of TOS.

Or it's just stylistic decisions. In any case, it's one of the more interesting aspects of the show so far. The characters ... I appreciate taking a different approach, but none of them really appeal to me yet.
 
I'm sure the DSC writers will come up with a canon-y answer to this question (they've indicated they will make everything line up eventually), but I don't think it's necessary.

Which part of the canon is the problem? Does a specific episode come to mind?
 
No, I don't see why there would be any problem in using a Coca Cola drive either... it's just... I don't see anyone later using that magnificent Coca Cola drive.

The Coca Cola Drive has too many problems and it disrupts the fabric of the universe. Let's just use warp drive from now on.
