Practically speaking, if Kirk is involved with Carol on an ongoing basis, this means he won't be able to teach alien females about this human thing called "love", which would of course mean the death of the franchise.If you're going to include her it seems to me that you'd want to be able to devote a good chunk of screentime to her and Kirk to any follow up to STID.
I'm betting the upcoming movie has a throwaway line addressing this (Bob Orci's contribution!).
According to Lin, Star Trek Beyond originally included some references back to the previous film, Star Trek Into Darkness, exploring the impact of Khan’s attacks on the Federation. But the final version of the movie opts to ignore its predecessor, instead.
“We pick them up about two and a half years after the end of Into Darkness and there were iterations where we did explore [the impact of Khan],” Lin said. He revealed they shot a ton of stuff that won’t make the movie but “at the end of the day I just felt with two-and-a-half years in, in the presentation of this film, it didn’t quite fit in.”

I'm saying that for years. but still, people somehow expected a Carol/Kirk pairing in STB when it was obvious to me that Bones was the one interested in her, not KirkI hope there's at least some passing reference to Carol Marcus in dialog.

I wanted Carol to stick around. It was cool to have a new main character, and it showed that they were differing from TOS a bit (especially as there was no indication of a relationship developing with Kirk.)
Hopefully Boutella will be good. She was great in Kingsman.

It's interesting that Pegg decided to go with using the Yorktown here, given that ship's history as sort of a background precursor to the Enterprise-A. Could be a bit of foreshadowing to a possible replacement for the Enterprise after it gets torn apart and crashes (obviously renamed Enterprise).
