The two episode's title suggest the original story is centered around the companion, learning about traveling through space and time with two very different Timelords. naturally, The Doctor is the Magician while Missy plays the Witch.
The new companion would have spent time in the first episode learning about "the magician". All three then get bundled off to Skaro by Colony Sarff, with Missy and the new companion "dying" at the end of the episode. The second episode would be similar to what we saw, with the new companion learning from the witch as they work their way back into the Dalek city. The episode ends with the new companion finally deciding to who she'll prefer to travel through space and time, The Doctor or Missy.

A Template of the Master was forced onto every human being in the world except Donna (and Wilf?), just because Donna had the precautions installed to ignore the "upgrade" it doesn't mean that she didn't keep a copy of his "brain" on file for later use, or that she was forced to stick the Master's Psyche into her trash folder like everyone else had.

I think the Sonic Sunglasses are a fun enough idea for a few episodes, but I wouldn't want them to stick around for the entire season. Visually they just aren't nearly as cool to watch the Doctor use as the Screwdriver.
