I take your point but I think the same pitfalls were present in Captain America and X-Men First Class - .
I disagree. Those weren't prequels. It was Caps first appearance. And First Class was essentially a reboot. Though, actually, if you want to consider it a prequel, it fell into one of the pitfalls in that it contradicts earlier films. In small ways, but, does.
If it's a battle on a tropical island somewhere? Sure, easier to dismiss, but, then, the stakes might be much much lower.
Why would the stakes have to be lower?
You make it sound like movies like Jurassic Park make $2 million total because nobody wants to see a handful of people trying to survive on a tiny, unknown island.
If you're invested in the characters, there's a lot you can do that will please an audience.
Jurassic Park isn't a superhero movie. Imagine what happens to the stakes and the threats if Wonder Woman is there.

Why would anyone care about folks trying to get airplane tickets and a visa out of town? What the hell were they thinking when they made Casablanca?
Was that the one with Ironman or Batman? OH, right. Neither. It's a great movie, but, it's a very poor example of a superhero 150 million dollar picture.

Jurassic Park 1&3 are set on the island. X-Men 2 ends up on a deserted military base while First Class tries to convince us that the official account of the Cuban Missile Crisis is a lie (and Wolverine suggests an alternative reason for the Three Mile Island meltdown). The Wolverine concludes in a Japanese village and Skyfall in a scottish retreat, with 007 assisted by 2 OAPs. In fact, few, if any, recent Bond movies climax before the public eye while Captain America ended on a plane above the Arctic circle.
Now, I think you are onto something. Stakes are high, death of normals by Professor X or nuclear holocaust. AND, they are sort of secret events.
They should go for something like that.
