With Halle Berry having announced over the weekend she's pregnant with her second child, I reckon Singer has no choice at this point but to either recast Storm or drop her from the film completely. Either of which I'm totally fine with, frankly.
But if we have to have Ororo Munroe in there somewhere, who would you want in the black leather? (And don't say Zoe Saldana, she's overworked as it is.)

Recasting Berry would hamper Singer's attempt to piece together a coherent continuity (Including X-men Wolverine and Last Stand)

It's not like characters have been recast before (or appeared in eras in which they shouldn't have been, but I digress).
We don't know in the first place how big a role Storm has in this yet, so it's very possible they could shoot Halle's scenes if they are small enough.
It'll be time before she shows any signs of pregnancy. I know the film is suppose to start filming this month, so I'm sure it won't be a problem.

Wonder if she blindsided Singer with this pregnancy as much as she did the press.
I'm sure Singer will just explain that Storm just got kind of out of shape and fat in her old age.

I mean, really, there's no reason why Storm can't be pregnant in the alternate future.

Future Storm isn't fat, she is big boned.
Especially if "The Wolverine" is about Logan getting over his past and looking towards the future and depending when "X-Men: Days of Future Past" takes place in present time I see no reason why Ororo and Logan can't be involved. The last part of "The Last Stand" kind of implied the start of this IMO and the trilogy did establish a friendship between the two characters.
I'd rather seen him hook up with Mariko in The Wolverine.
I do expect that to happen in the film, but unfortunately we also know what happens to Mariko as well 
Of course that may not happen in the film. All I'm basically saying is that there are ways to deal with Halle's pregnancy and I'm sure she probably informed Singer she was pregnant if she knew then before she signed the contract.
