Which Trek Visual/Special Effect Stands Out?

The trip through V'Ger is certainly impressive. It still evokes a feeling of magnificence, wonder, and the thought of "Holy shit, just what did we get ourselves into?!"
 
The obvious ones have been mentioned so I'll throw in a few hidden gems.

TVH - 1701A warp effect at the end. Subtly different than the BOP warp effect and slightly different from the SFS effect as well.

TFF - In a movie rightfully scorned for crap VFX, one stands out; the Enterprise transporter effect. It's not overly flashy and shiny like II-IV, but it's similar enough to be plausible. It's also got just a hint of the TNG effect, which was still fairly new at the time.

Not quite accurate. Most of the Spock Walk was models and artwork and "compsy" elements shot via a motion control camera. The V'ger interior is just a big smoked up practical model, also shot via motion control.

Sorry my bad I was thinking about the V ger cloud stuff only! I got TMP on blueray over the weekend and the live action stuff looks great. There are a few fx shots that do not look great on blueray :(

Yes, that cloud stuff is the Compsy stuff I was referring to.
