Stargate II (had ID4 not happened I would have written the sequel similar to what ID4 with the Gu'old coming to Earth in their ships and Jack going through the Stargate to recruit Daniel to stop them)

IIRC, ID4 kinda was Emmerich and Devlin's idea of a Stargate movie sequel. Their idea became Independence Day, and the Stargate franchise, of course, became the shows.
Let me throw these out there,
Flash Gordon, This one really needed a sequel. Hail Ming!
The Shadow, We only scratched the surface of this character.
The Phantom, Again a character we only barely got to know(I guess SyFy is about to totally ruin this character now.)
Dick Tracy needed a prequel. Killing off all the cool charcters in the first reel was just wrong.
I would have liked a Speed Racer sequel with the Car Acrobatic Team.
LXG and Lost in Space also get the nod.
A sequel to Serenity would be awesome.
I'd also like to see a sequel to Mission to Mars, Waterworld, and perhaps a total remake of the Black Hole.
