The Enterprise can't be everywhere. I'm sure there were other fronts being fought in the war other than Bajor.
If anything, it was good to see that there were other ships in the fleet capable of fighting bad guys other than the Enterprise.

Well...during the war, I guess the Federation needed all the allies and resources it could get. SOMEONE had to negotiate these things. It would be wise to send the renowned diplomat, Picard to do the talking rather than someone like Sisko who's more valuable on the front lines.
Now, that said, it would make more sense to give Picard a less powerful ship for that, but I guess given how critical the war has got he still needs to be able to fight when necessary.
That also doesn't explain the rather steady stream of Galaxy-class ships we saw, and if the Federation saw fit to put the mantle of Enterprise on a Sovereign, I imagine it's a ship class they find worthy of committing resources to. Really, there ISN'T a good explanation. Just a serviceable one.
