What happened to Carol Marcus?

She was also in Shatners Ashes of Eden book and graphic novel

The scene in that book is similar to the cut "gathering the posse" scene in the first draft of TUC. In that draft, like in the novel, Kirk and Carol have reconciled only to have Kirk once again pulled back to his ship.

I would have liked to see her in TUC. The scene they wrote for her, and him, would have been pretty good...But I agree with the OP, it seems as if she just vanished..the same thing about the whale lady from VOYAGE HOME..

Heck, they could do a TREK TV show based on her. She could go from planet to planet saving this animal or that...I would have watched and it would be so "GREEN", Al Gore might have appeared as President of the Federation..

According to the Genesis Wave books she was placed in protective custody after the destruction of planet Genesis, for fear that some foreign powers would get ahold of her, force her to make another one, and use it against them. Ironically thats what happened in the books.

I was just watching Star Trek VI for the first time in a long time, so I headed over to IMDB to check out the "Trivia" page (mostly because I remembered Chang's line about not waiting for the translation to be based on something that actually happened, but I digress).

There it mentioned this:
In several drafts of the script, there was an early scene where Kirk learns that Carol Marcus (from Star Trek: The Wrath of Khan (1982)) has died. Although the scene was eventually cut (it is included in the film novelization), the result of this fresh grief remained in the final film: Kirk's renewed blame of the Klingons for David's death.

So, I guess it depends on what you feel is more "canon", discarded script ideas or the novels.
