The Enterprise Incident and The Tholian Web
Those are my choices as well, although I'd give strong consideration to Day of the Dove.

A pattern seems to be emerging here. They're certainly among the best eps of the season - there's no doubt about that.
I'll have to jump on the bandwagon here. In The Tholian Web, Spock's conversations with Loskene are some of my favorite moments in all of TOS. In The Enterprise Incident Joanne Linville actually manages to match Nimoy for screen presence, and Shatner gets to chew scenery!
I have a soft spot for Spectre of the Gun and that adorable Melkot puppet, but I won't try to argue it's really superior to either of the above.
This bandwagon is about to collapse with the weight.
I'm only jumping on half the bandwagon. For me, it's The Tholian Web and Day of the Dove. You have two great lines, which are: Kang saying, "Only a fool fights in a burning house." And Chekov in full sleaze-ball mode, saying to Mara, "You don't die, yet. You are not human but you are wery beautiful." Honorable mention to The Enterprise Incident and Let That Be Your Last Battlefield -- given my avatar, are you surprised? -- RR

While Season 3 is somewhat uneven, but I like all but a couple of the episodes, albeit for differing reasons. I'll pick a couple which haven't been named yet, mainly for the somewhat eerie atmosphere and minimalist staging which feature in both, but also because I think they really are good eps and good Star Trek:

THE ENTERPRISE INCIDENT: Classic Trek adventure and spirit, good use of the characters, and a HOT Romulan commander, who (unwittingly) flashes the audience on the way out of her quarters! Does anyone have a screencap? Different scoring in this ep.
DAY OF THE DOVE: action! A little silly, but just cool ... Kirk rules in this, and the scene where Scotty turns into an anti-Vulcan bigot was well done ... Kirk's face when stopping Spock speaks to his first officer's immense strength.
Honorable mention: ALL OUR YESTERDAYS - The Spock/McCouy scenario is good, but the Kirk one is meh, what with the "Library? What's Library?" warbling. Whenever my son mentions the library, I immediately launch into this!
And of course, the pesky Tholians did make for a cool adventure.

Add my (considerable) weight to that bandwagon, with third place tie to "Elaan of Troyius" and "The Tholian Web". Honorable mention to "Day of the Dove".
