The reason for the crew of three, in the episode is the size of the shuttle bay. It might hold one, maybe two Shuttlecraft. Keep in mind that the number of persons able to be billeted onboard shows that at least fourteen persons on the shuttle...

In the stern of the primary hull, between the impulse engines. Above the single nacelle.

In other words, this appears to be a very limited ship.

Though I am typically the first to join in with criticisms when it comes to all the silly nonsense they did with the Delta Flyer, it having a Jeffries tube actually does have precedent, given Danube class runabouts are also shown to have a Jeffries tube (DS9 Blaze of Glory).
