US Navy's Electro-Magnetic Catapult..

^^ I'm betting they're smart enough to shield the entire system.

One would imagine EM shielding is in place anyhow - the carriers have a full NBC suite do they not?

Ehhh -- the only real "defense" is setting Circle-William (closing all outside ventilation and then activating the exterior water washdown system (think of hundreds of sprinklers) to soak the ship before, during, and after it enters a contamination cloud.

I have seen a pic of a carrier testing that system - looks cool. Do they also not maintain a positive pressure throughout the ship to keep any biological or chemical agents out?

But it must be coupled with EM shielding for the ship's systems - while the effects of EMP are exagerrated they surely would not risk a single nuke in the vicinity disabling the whole carrier?

Yes, Circle-William is a battle condition whereupon the ship is no longer drawing air from outside ventilation. It is used to prevent both the spread of fire through ventilation as well as preventing CBR contamination.

I've been up on surface watch, on the island, of the Carl Vinson when the countermeasure washdown was being tested. The flight deck was clear of birds and it looked like we were watering the lawn

The washdown is also used to fight flight deck fires as well.
