Transporter Room???

According to the new canon that will be set by Trek XI by the 23rd century along with disease, poverty, hunger and all that, the need to pee and shit has been eliminated. :bolian:
 
I suspect the reason the Transporters aren't used when they head for the Enterprise might be for dramatic effect.

In universe, it could be postulated that the Transporters have a cooldown/warmup cycle during use (to clear the pattern buffers), and it would be impractical to beam up more that a few dozen officers and crew at the same time.

Also, when a new wave of crew members is assigned, there might be a tradition of the cadets seeing their ship for the first time on a shuttle trip.

Just like the Navy, Starfleet has a lot of ceremony and tradition.

We also don't know the circumstances behind Kirk crawling out of an ice pit from a craft of some kind (probably an escape pod).

It may be that a Transporter beam would be detected by who/what Kirk is on that planet for, and he's being sent down in a craft small enough to evade sensors.
