I agree that it is the quantum mechanical information that defines you as a person and thus I think that as presented the transporter represents a 'kill and recreate' machine. I mean we are all made of particles that existed at the time of the big bang but we aren't the big bang. If you convert a person from living flesh to something else, you would kill them.
I think the way around it is if the actual matter is phased into another dimension and replaced in this dimension with quantum-linked energy/matter that can be transmitted through subspace. Then at the destination you do a swap back and hey presto the same person reappears. The actual person is 'converted' to energy by being replaced by displaced energy but it would be wrong to say that they were disassembled. The duplicates are then possible if the quantum linked information is duplicated somehow and is able to obtain matter from another source to create the 'clone' which would not generally possible but that's a good thing. That's not how the process is presented but it makes more sense to me.
