I've always figured Kirk watching the beamout sans visor was a mistake. But thinking about it now, there may just have been a point to it - The morality question posed in the title has been answered, after all. If Kirk has rejected the idea that Kolos is too ugly to behold, that there is beauty in his mere existance, that the IDIC concept is a beautiful philosophy, then he wouldn't need the visor.
