The only Trek opening theme that I would mention on this list is the theme of
In the Mirror, Darkly (the opening sequence was also great and could have been a contender for best opening sequence).
Dishonorable mention: ENT and "Faith of the Heart" would probably win the worst theme song ever.
I don't think that any of Trek's regular opening themes would be strong contenders in this list, TOS' opening theme is entertaining but is not even in the same league as any of the ones above, and TNG, DS9 and VOY all had generic anthem-like themes that I find rather dull.
To whoever said that the original BSG's theme song was better than the new BSG's: no frakking way. The original BSG's theme song was yet another dull anthem-like tune (though a little less dull than most of Trek's). I hear enough of those at Olympic Games medal awards.
