X-Wing Alliance seamed to start out like that, but then you join the rebellion and start essentially retreading the original game.
Though XWA is my favourite of the bunch, I would have much preferred it if the story had kept you in the grey zone between the Alliance and the Empire.

Even though the (later) family missions were very frustrating and difficult to me! The Alliance missions usually went fine, but I had to replay several of the family missions 10 times or so...
