So what moments really got to you the most throughout all of Star Trek, what were the moments you liked crying to and the moments you might wish had turned out differently?
Being an adult, I don't actually cry over fiction.. but there are some good moments.
First 10 minutes of Star Trek 2009.
Everyone will groan.. but The Inner Light.
The Visitor.
The Death of Kirk (could have been better, but Shatner nailed the scene)

Well, I don't cry at TV shows, but the ending of DS9 Things Past with Kira and Odo brought me as close as anything on TV. Other moments would be Ben and Jake Sisko on the Defiant in The Visitor when Ben finds out Jake's thrown away all the good stuff in his life and the bit in TNG Lessons when Picard finds out that Lt. Cmdr Daren didn't come back fromt the away mission. Also, the Doctor's breakdown in the mess hall in VOY Latent Image.
"The Visitor" I've seen too many times to tear up at anymore. I'd say "Duet" does it for me the most. Not Marritza's death, but when Kira's on to him and he's still trying to sound like a lunatic, then breaks down sobbing halfway through his sentence. Then when Kira tries to release him, he recoils as if he feels he doesn't deserve to even be touched by her. That turnaround in his character always gets me.
"Darmok" is one too, when Picard is telling the tale of Gilgamesh to Dathon, and at the end when the Tamarian sees Dathon's log and "Picard and Dathon at El-Adrel" goes down in their mythology and enters their language.
And you can vilify me for this, but Tasha's funeral scene breaks my heart.

The Kelvin sequence in the new movie makes me almost cry.
VOY -- The end of "Drone" comes close, as does Icheb's little speech in "Imperfection." I guess I'm a sucker for Seven and her "kids."
Actually, speaking of VOY, the moment they see Earth in "Endgame" and Janeway sucks in her breath and gasps "We did it," that gets to me. I know everyone hates that episode and I totally understand why, but that was a good moment.

In all of Trek, only two things made me cry.
1. Spock's death in The Wrath of Khan. The dialogue between Kirk and Spock was incredibly touching, and Kirk losing control in the funeral was more than I could take.
2. The Visitor. Tony Todd as the adult Jake was incredibly powerful. "It was me all along." Wonderful episode.

Adding a moment not yet mentioned: Tekeny Ghemor's death in "Ties of Blood and Water."
Some of the other moments people have mentioned affect me as well, depending on mood. But Tekeny's death--very, very difficult.

Couldn't have put it better myself. Honourable mention also to TUC's tag scene: "Second star to the right - then straight on 'til morning."
Same but probably not for the same reason. I cry because I realise that I've just wasted my money.
Nothing in Trek has made me cry but the episodes that tugged the hardest on my heart strings would be the end of The Visitor and What You Leave Behind.
I cried in "Ties of Blood and Water" as well. "What You Leave Behind" got me a little teary eyed.
But the episode that got me really crying buckets was "This Side of Paradise", because I related to Spock's story on several levels. I found the ending so sad, with Spock saying that was the only time he ever felt happy. "All Our Yesterdays" felt similar, but I don't remember if I cried, I think not because I was already spent the first time.
Spock's death and funeral in TWOK would probably have made me cry if I hadn't already known when I first watched TWOK that he'd be resurrected in the next movie.
