The mobile emitter in Drone

Photon torpedoes can't be replaced? That's true when (I believe) Janeway mentions it in early season 1, but not necessarily still true in season 6. The same goes for gel packs and stuff.

Similarly, I could imagine they gradually understood a little more about this mobile emitter.

I agree. I can imagine and assume these things as well. I also have generally just assumed they traded for parts of figured out how to make more. Same with research on the mobile emitter. However, a good writer would not have made mention of these plot points only to never really revisit them onscreen, or at least address them again in some capacity.

It's sort of analogous to chekov's gun. The gun is shown in the first act (we only have so many torpedoes, gel packs, etc), and then it is never addressed again. We are just left to assume that 1. they can make more, or 2. it was never a problem to begin with. If that is the case then why be so concerned about spare parts to begin with? For those interested, I did find this on youtube which shows voyager's torpedo compliment throughout the show

Some may find the above video stupid. It makes me smile and laugh a little bit. It is a television show after all.

The amount of torpedoes are listed as a certain amount. On screen evidence contradicts this without explanation. We can assume and make excuses for this inconsistency. However, it would have been more satisfying story-wise if we see our characters overcome this limitation, or at the very least explain how its achieved. At the end of the day, it's a simple loose thread or plot hole if one wants to make an argument for it. I don't care about criticizing the writing of the show that much to do that. It is interesting to discuss though.

I consider those plot points to be particularly dumb.

While that is your consideration to have, I pointed out that they were carrying a few"dumb" plot points across episodes throughout the last few seasons instead of sticking to a strictly stand-alone format IMO, they could have instead focused on some of the plot points I suggested in the end of my original post.
 
There was some behind the scenes interview I once saw with...I believe it was a producer...who admitted the moment they gave an exact torpedo count he/she instantly regretted it. They knew the fans would never forget that.
