All the ones that have been mentioned are worthwhile, except maybe One Little Ship, which might as well have used any alien mooks, but for me Hippocratic Oath is hands down the best.

Going through this thread and no one made a mention of the episode title of the same name? Fo' shame. 
Anyway, I'm going to include that one. They were damn scary in that one, and it made for an awesome introduction. Also liked Hippocratic Oath, Rocks and Shoals, and The Abandoned.
