I'm re watching ds9 and have just finished the episode the begotten.
Going by the uniforms we know Dr Bashir was a changeling at this point , so I don't understand why he did not do anything to help the changeling?
 
No, we don't know he was a changeling. There was a period in which both uniforms were in use. According to scripts, the earliest episode that he had been replaced was For the Uniform.

In my headcanon, the imposter Bashir is trying desperately to save the baby Changeling, secretly and off-camera, when no one's around, but there's just nothing he can do.

It is a missed opportunity, though. IIRC, the Changeling Bashir twist was reverse engineered... they came up with it late and realized nothing in the last few episodes directly contradicted it, so went with it. Had they come up with it earlier, they could have done some subtle setup that would have paid off later.

THOUGH, it's been awhile, but I do think "Rapture" works awesomely well with the eventual twist, how Bashir keeps pushing Sisko to have the procedure and stop the visions -- lest he reveal that the Dominion invasion is imminent. It's been awhile since I've seen it, but I seem to recall a scene where Sisko is starting to put together the whole "hoarde of locusts" thing and Bashir pops in and interrupts to knock him off that train of inquiry.
