Personally I think the Bajorans were right in their decision. Bajor was still heavily reliant on Federation aid and most of the farm land had been poisoned by the Cardassians. Bajor wasn't ready to become caretakers to an impoverished alien society.
I can also imagine that the notion of the skreeans believing Bajor to be their promised land, would have raised the hackles of the Bajoran Government. Considering how the Cardassians viewed Bajor, it's completely understandable that the Bajorans would have been wary of yet another alien race coming along trying to make some claim to their planet.
