^ Again I believe that was what we were supposed to think and what was implied by the comment but until it is confirmed through another episode or by Moffat himself it is still speculation on our part as to who she killed. The only fact that we have on that dialogue is that River killed a 'great man' and has/is being punished for it.

One thing about all these theories...
River Song is imprisoned in Stormcage for murder in the 51st-century. Unless she was acting as Time Agent (where she could have murdered someone in a different time period and been held responsible for it in her "home" time), whomever she murdered, the "best man" she ever knew, would be in the 51st-century.
That rules out JFK. And unless it's Rory or the Doctor, it most likely rules out anyone we've ever met.

Where has it gained legs? I said that I liked it, then two others dismissed it and pointed out why it couldn't happen. I think it was made due to the American episodes being filmed but who knows.

. "Omega", of course, is Latin for "Final", so maybe he's actually the Doctor's final incarnation (and, of course, the final Time Lord bar Jenny) and River kills him. Alternatively, River might not classify the Doctor (a non-human) as a man at all, so maybe the "best man" she's ever met is subordinate to the Doctor in her estimation.

I wouldn't mind that. As much as it's an iconic sound, ever since that line in "Time of the Angels," I cringe a little bit every time I hear it now. "No, Doctor! That's not a good sound!"
Why? Don't take that line seriously, it was a joke. The Doctor's TARDIS makes that sound. Always has, always will.
