Yeah but the show is littered with things one brother doesn't tell the other.

Both deeply personal issues and issues that dramatically effect the other.

And Dean has questions Sam's choices both privately and out and out to Sam's face before, so I don't really see why this is so much more important to Dean.

Well, like you said, Dean has held himself responsible for a lot of things that has happened over the years. Maybe killing Amy is just part of the tipping point of all those things he has been carrying. I mean a part of this season seems to be an exploration of Dean's guilt issues.
