So after 2x03, and now this one, I think we can safely say that this is 100% not the TOS timeline.

To be fair, the Temporal Prime Directive La'an is following came from/was explained to her by a Temporal Agent from the 29th Centiry.You could say that in TOS, time travel was all new and invented in "The Naked Time" but in SNW there are already Temporal Prime Directives before it. Perhaps the SNW version of TOS is what we saw in "Ephraim and Dot", with the SNW ship, a window in sickbay by Khan etc.

Also, we don't know for a fact the agent was from the 29th century. She could have been from the 26th, 27th, or 28th century.

That's because the version of The Naked Time that we're familiar with was from before the alterations made in the temporal cold war as established in Tomorrow and Tomorrow and Tomorrow. There may even be a self-fulfilling causality loop here.
