The ZPM was there all along - that's why they went back in time in the first place.If they had never developed the SG Program, they wouldn't have gone back in time to plant the things.
In this alternate timeline, there was no ZPM in Egypt.

Yes, Ra had it and didn't know what it was. Baal didn't go back in time far enough to affect that, so the ZPM was actually still with Ra. So if Baal took out Ra, he may have had the ZPM.

Ba'al didn't kill Ra. Ra was there in the movie. Though I had no idea myself until I saw his name in the credits. I guess he was the (former) system lord on the very left, the one I didn't immediately recognize.
