It wasn't - it's just word of god and fan assumption that the E-E is the flagship...

Though really "Flagship" is a misnomer since there isn't a flag officer on the Enterprise...
 
TOS's Enterprise was a top of the line capital ship. To think otherwise is blashphemy.

It also underscores the scene in ST3 when they see the Excelsior, the new top of the line ship that makes theirs seem old and busted. If the Enterprise was already a second-rate crusier, then the scene wouldn't mean as much. "Oh, yeah, another ship better than ours...like so many we've seen over the last 15 years. *shrugs*"

It's called a HERO SHIP for a reason. Kirk had a swell ride in his prime. Picard was captain of the FLAGSHIP. Even Sisko and Co.'s small ship was still a prototype ass-kicker. And that's why Luke Skywalker piloted an X-Wing not a Y-Wing. (wrong franchise...)

Naah. Heroes are heroes because they make do with substandard equipment and triumph over the much better equipped opposition.

Kirk wasn't an individualistic space hero of the Flash Gordon type, with a Dr. Zarkov to provide him with those specialties he couldn't steal from his betters - but more of a hard-working regular Jim in service of a well-established space military, using only what the organization deigned to provide him with. Moreover, he was something of a junior partner, rising through the ranks much like Horatio Hornblower or Jack Aubrey. And, like those guys, operating in the great unknown in varying duties, rather than being stuck with sailing a top-of-the-line vessel back and forth the border with the Federation's arch-enemy.

Sure, Jim Kirk might have had the Iowa class battleship of his day. But the stories would unfold much the same if he had an antiquated Omaha class light cruiser.

Why do you assume all the first rate ships are stuck on border guarding duty?

The rare case of a hero-commanded military vessel being inherently substandard was NuBSG, and that was essential to the pilot mini-series's plot.

Again, Star Trek 3...Kirk's Enterprise was still a prime mover and shaker until the Excelsior class came along.

Well that's true if you use the first definition of the word

1. In a maritime fleet, the ship occupied by the fleet's commander usually an Admiral. It donates this by his flag.

however using the second definition the term could fit.

2. The most important one out of a related group.
