Not a novel, but the comic Star Trek: Second Contact is a direct follow-up to First Contact (Data's half-face still being exposed). I'm not sure if any novels contradict it, but it was likely never referenced due to rights issues.
No rights issues. The licensed comics can reference the licensed novels and vice versa, just just need approval from CBS Licensing (eg. John Van Citters).
Yeah, and not a rights issue, but I imagine having, more than a tongue-in-cheek reference, Picard mention the time that he and the crew met a group of mutants and fought against a time traveller in a parallel universe, just after defeating the Borg's time travel escapade, would be too much.
