As I am a bit ignorant of the process, is the copyedit manuscript something printed on A4-sized sheets for editing, one page per typeset page,.
Well, the copyedit version isn't typeset yet. It's just the raw manuscript printed out and marked up for revisions.
It's the galley proofs that show the typeset version of the book, one page per page. In my experience, the page count of the final typeset novel is lower than that of the raw copyedits if it's a really long book, because they use a smaller font size.

Was the decision to use, what looks like the Enterprise D (even though it's not) on the cover of a TNG novel intentional, or is it just coincidence?

Intentional - I asked for it to be included. I expected faces on there as well, mind you. But I love it.
Is that the Challenger on the front?
