Could the new shuttle be a transition to the TOS shuttles?

There are reasons it's not in the episode
Not 65 million years ago, it wasn't. 
Back when I was first getting into astronomy, the origins of the asteroid belt was largely unknown. One theory at the time was that two or more planets forming in the same orbital region collided in the early stages of the solar system's development, leading to the belt as we know it. These days however, most science supports the notion that Jupiter's gravity was what prevented all the primordial protoplanet stuff from coalescing into anything bigger than Ceres, resulting in the belt forming as a very large, very loosely-packed group of rocky asteroids.
Fun fact - the average distance between asteroids in our belt is some 600,000 miles, or more than twice the distance from the Earth to the Moon. Furthermore, basically every space probe we've sent to the outer planets has been straight through this belt with no need to course correct. It is NOT like what we see in almost every Sci-fi work ever except "The Expanse".

In this episode, they establish that Sol V did successfully form and even develop life, along with Earth and Mars, but the vents of the episode wipe out life on two of them and the dinosaurs on the third. This all means that the Voth from VOY "Distant Origin" eventually have to accept that they were not only from Earth, but the fuzzy mammalian species they left behind was instrumental in their evolution in the first place. Take THAT, Doctrine!

As for the SNW shuttles, the deploying bridge over the gap to the nacelle is shown in the schematics upthread, which may be from the first season? I can't remember but I think this is still the first time we've seen it in actual use. The mechanism in the schematics seem slightly different, as the bridge deploys from a couple inches under the side door and them lifts up to be flush with it, while in the episode is seems to slide out directly. Either way these are CG constructs with the actors probably just walking on green blocks and looking amazed and the mostly featherless dinosaurs they spot.

I could be mistaken, but I think this is also the first time we've seen a hand phaser shoot a solid beam since Enterprise ended.
Just like with the Enterprise, that is the TOS shuttle, it just looks differently because it was designed by someone else. It only looks different to us, it isn't different in-universe.
I went and looked up Admiral April's shuttle in 1x01 and it does show the bridge as in the schematic, but by the time we've seen it the bridge and steps are already deployed. 4x01 is the first time we've see t in motion, I guess. Also, April's shuttle has different textures and the ramp is black, versus metal

My brain can't make sense of the Martian vessel. Anyone got it figured out?
It's like a smaller ellipsoid front section connected by bridges shaped like triangular foils to a larger ring sections...but then you got rocket engines sticking sideways (in the image: facing left, exhausts right) at the back and a facing left-to-right cannon at the bow?
I can't figure out what's aft/bow and x/y axis orientation.

Doug Drexler (who's cross section was used for the Defiant in Enterprise) and others have put the engine room for the TOS Connie under the pylons.
I’m kind of surprised they didn’t do more with what sure looked like a giant face with two big eyes, grabbing the Enterprise with two big “arms”.

From work perspectives the Martian vessel looks like a classic UFO. But overall I cannot make sense of it still. Perhaps it’s a shapeshifting design?

Curie is one.
I’m assuming the “Martians” refer to themselves and their homeworld in their own language and we’re simply hearing the translated equivalent. Same thing with the episode’s title, “Valles Marineris”, which I’m sure sounds completely different to them. It would have been interesting if they instead referred to Mars as “Barsoom”. Probably some copyright entanglements there that they’d like to avoid.

I have seen the preview images for this week's episode. It looks like the Griffin is going to be somewhat of a new design, a truncated version of the Enterprise with bulbous nacelles.
