I have seen some v.s. discussions at trekbbs (like Dominion vs the Borg) so I was wondering how Voyager's Species 8472 would do against Babylon 5's Vorlons? Both seem to have organic ships. Who would win?

The Vorlons. They could destroy planets, man. Planets.
In had-to-hand combat, Vorlons are nutters. It took what? Five or Six Shadows to take down Kosh? Or 20 security officers with PPG rifles PLUS direct output from the fusion reactor PLUS an arse kicking from Kosh to take down Ulkesh! An 8472? One jumped up Hirogen. No contest.

My quatloos are on the Vorlons. No specific reason other than that I could take them seriously, something the stick-monsters of VOY never achieved.

and they actually did a better job of destroying planets then the vorlons they had the borg hurt bad till janeway stuck her noze into affairs.

Well unless Species 8472 can talk the Vorlons out of utterly obliterating them like Sheridan was able to, I think the answer is pretty obvious.
Neither race would stand a chance against the might and power that is the Daleks.
Whatever the plot requires.
