something that's puzzled me for years

I'd just go for slightly different names for the colors than Fletcher himself did.

Grey was also worn by Uhura and the assorted ST6 navigators, so I wouldn't readily label it "Sciences" - it sounds awfully forced to think of Uhura's job as sciences-related. And yellow was helm as well as engineering. Or, rather, yellow was helm as well as Scotty. We don't know if Scotty was an engineer.

No, seriously. We only have Scotty in the movies 2-4 because of a series of accidents. The fateful three-hour trip in ST2 is a joyride for the benefit of Admiral Kirk and his thrice-damned birthday, and the senior crew aboard the vessel consists of his close friends; odds are that few if any of them actually belong aboard that ship. Scotty could be wearing yellow because he is in second command of something (quite possibly he's Spock's First Officer), in addition to moonlighting as the engineer-instructor on his old ship.

Yellow could be what it was throughout TOS and TMP: a color worn by those who work to further the mission of the ship (going places, firing guns), as opposed to the color worn by those who work to keep the ship going so that the yellowcolors can perform their mission. Red, too, could remain what it was in TOS and TMP: everybody in red collar in ST2-6 could be in the Keeping the Ship Working division, or training to be in there. Although that's probably a bit much to assume, when TPTB themselves wanted red to be a training color for ST2-6.
