It's also kind of bothered me because it could be interpreted a lot of ways, but two scenes later Kirk comes out of the transporter room and is obviously lost, asks a crewmen for "Turboshaft A" and she points him the opposite direction he's actually going. Seems like the internal arrangement may have changed too?

That's a logical assumption. The Refit "E" had some brand new docking ports so at least some internal rearrangement was necessary.
