I always took it as a personal warning from the Prophets to Sisko that his happiness with Kassidy would be short-lived because he was always fated to deal with the Pah-wraiths--and that it wouldn't end nicely for him.

The tragedy is that Joe jr. wouldn't have a father. Sisko would die/be raptured regardless.
