I think a simpler explanation can be found in that Scotty was obviously in a state of shock. He wasn't thinking clearly.
Personally, I think his subconscious at that point prompted him to head for the person he expected would "make it all better", just as he had so many times before, ie Kirk.
It's true - Kirk and Spock open the turboliflift at engineering and Scorry is standing there with Peter. He didn't want to abandon his post but couldn't raise McCoy on comms. Thus he travelled with Kirk's permission to sickbay and therefore did not abandon his post in the novel.
Though I agree it is poorly thought out how they done it in the movie, I give it a pass because James Doohan does a good job with the scene, especially the pained haunted look in his eyes.
