Pitfalls the new series should avoid

Exactly. Continuity should be a foundation to build upon. The Problem is that too many people (both pro- and anti-) think of continuity as a box everything has to fit in.
Continuity can matter, but the points that stick out are the show makes it important (torpedo count on VOY, beaming through the shields, first Vulcan in Starfleet, etc). Other details are not as important, save for the fact that they can build the world.
when did Khan become a federation citizen?
As far as Kirk and crew knew, he was John Harrison, member of Starfleet and, thus, a citizen of the Federation.
What @Ovation said. Kirk didn't know who Khan was when he was given his orders by Admiral Marcus. Admiral Marcus was ordering the execution of a Federation citizen without trial, from Kirk and company's point of view.
 
I'd like to see fewer Klingons, Vulcans, Borg and Ferengi. I'd like see more species we either haven't seen or know nothing about.
 
Then we can moan about how they're breaking continuity by showing things we've never seen before. Yay.

Alien monocultures always seem to be unavoidable in a TV format, unfortunately.
 
Okay for story telling -- the Cardies, for example, were an example of a fascist culture although still largely a monoculture. I'm referring to those TOS (Patterns of Force), Voyager, and Enterprise episodes where Nazi or very similar uniforms and other paraphernalia were used. There were many other episodes where species had different factions or cultural variations so monocultures are avoidable. It makes the dynamics of interaction with the Federation more interesting and varied. In my opinion -- your view might vary.

As dictated by the short-form format. It has been suggested that Trek 2017 should try a sustained arc dealing with one planet's problems, but that kind of a thing is a gamble - if you don't like the setting or characters you're stuck with them into the future.
 
With the exception of the Xindi, who were six diverse species united by Guardian manipulation, any multiculturalism usually consisted of two antithetical factions within the same species divided along a fault line that was racial, religious, economic, philosophical, or political in nature. Many viewers would likely find economic or political story lines extremely tedious -- think Star Wars prequels. No-one is entertained by being lectured on dialectical materialism, for example.

Even in the real world, like the US, aren't there laws that grant all human beings within a country's borders specific rights and expectations in regards to a fair trial?
 
The Bridge looked more like a corporate board room.

Going along with this, I would say avoid long talky conference room scenes like when Picard or Janeway would sit around a table with the senior staff and talk about the problem. Those scenes tend to drag an episode down.

Please, please, PLEASE do not have two characters who have conflicts with one another crash a shuttle into a planet and have to learn the power of friendship to survive long enough for someone to pick them up.

Other common tropes to be avoided:
- "virus takes over the crew and they act out of character".
- "alien tries to take over the ship"
- "holodeck malfunctions during a crisis"
 
I would eliminate all mentions of holodecks period. They might make sense as an extrapolation of future tech but they are bad for storytelling.
 
Will this new series be set post 2377-78, which is the time period when "VOYAGER" ended?

This is "STAR TREK" that we're talking about. Sooner or later, the show runners will reuse old ideas from the previous shows.
