We saw her repaired at the end of Nemesis and she looked the same, so if she looks different it will have been changed more recently then that.

And that was 20 or so years ago, against a random ragtag mercenary band in Nemesis. So, isn't it more logical to Starfleet to relegate the Sovereign Class status from Flagship and develop newer, more advanced, and more powerful ship for their Flagship after that?
Yes, Enterprise E was not (officially) a warship. But she's the symbol of Federation Strength in Space. The symbol of Deterrent in Diplomacy, and the best answer from Starfleet if Federation ever get threatened from outside world. So being outgunned by a ragtag mercenary band warship would tarnish Federation name, Thus can endanger the whole Federation influence and deterrent in the galaxy.
If a single Shinzon can build a starship like Scimitar, then what can Klingon, Romulan, Cardassia etc (who has more resource than Shinzon) could build their own version of Scimitar?
