I'm afraid I don't know what you mean about Phlox. So Phlox discovered the interspatial parasites in "Twilight." The parasites show up on a microcellular scan, such as the one we saw him run on Archer. How exactly does that give Denobulans a perception of non-linear time? Or, is there some other reason, and/or am I missing something?

When Phlox partially removes the parasites in the future, the scans taken over the past years are also modified and the parasites partially disappeared. Surprisingly, Phlox knows that the original scans were different from (presently) existing ones, so he has the same perception as Guinan that the reality was altered (here through the medical treatment) although he should not have that knowledge.
Yes, the change in the old scans was noticable to everyone. Phlox is not related to Guinan.
I think most starships would be better off with a competent (if eccentric) doctor than a cryptic bartender who only appears in 29 episodes of a 178 ep series.

Aha, so the whole crew got (in the expanse) the "beyond linear time perception"? Did they deliver any explanation of this happening?
There's nothing to explain because there's a giant reset button at the end of the episode.
