As dangerous as the Exeter was, I was shocked that Kirk left it behind unattended. What if it fell in enemy hands, i.e., Klingons, Romulans? 
When this remastered TOS episode aired, with new special effects, I thought they might have had the 1701 tractor beam the Exeter to take it back.

It doesn't seem as if Starfleet would ever worry about the enemy capturing the derelicts. Probably it's far too unlikely for anybody to stumble onto abandoned and quiet ships that cannot be sensed from a distance, and also too unlikely that primitive cultures would be able to understand the futuristic technology they just got or advanced cultures to care about the antiquated technology they got.

I don't think this would help much. Viruses don't breathe air, and don't need external pressure in order to hold together. And it would be very difficult to vent a deck so completely that there wouldn't be virus-sized air pockets left, even if the viruses for some reason required the air. The venting process would also be unlikely to flush out the viruses, for the same reasons of incompleteness.
And again, the designers of that virus would have wanted to make it as difficult to remove as possible... Rinsing with gases or other fluids would be one thing they would have made the virus immune to (it's easy to engineer a virus with powerful grabbers - many have those as a natural feature already).

Amend that to the ship today having radioactive contamination aboard, because that's probably a better match to how difficult it would be for our heroes to clean up the bioweapon. Straight to the scrap heap!

Excellent point, unless in the 23rd century you cen remove radiation. In this case it was clearly a disease.
When they remastered TOS, then they should have added the 1701 tractor beam bringing the Exeter along.
