I'd like to enter this writing competition, but as its my first go I'm not completely clear on the rules. I have an idea but it isn't Star Trek based, but does set the scene for a major storyline which will come to play in Star Trek: Daedalus. Is this allowed, or does it have to be Trek based?

It depends on how "not Star Trek based" your story is. It needs to be set in the Trek universe, but it doesn't need to include any Trek characters from the TV.
