Name That STAR TREK Episode...

The Empath?
1. Scott is only a voice during the episode.
2. Torture a few innocents to save a race...okay I guess.
3. ?
4. Dust on equipment when they arrive. Also, they can again predict to the second of nova of the sun.
 
Repeating all of Methuselah's Flint's clues so far in one place:

Clue # 1
A certain regular is probably a crucial player in this episode, but he is nowhere to be seen.


Clue # 2
Some may say the ends don't justify the means, but those few would probably be wrong.


Clue # 3
I wonder if a piece of cloth would've helped...


Clue # 4
One has to question the passage of time in this episode.


Clue # 5
One of our heroes is only ever seen in one room in this episode.


Possibly having all the clues together will help someone to figure it out.

According to Methuselah Flint, the answer is not:

"Shore Leave", or "What Are Little Girls Made of?", or "The Empath".
 
Errand of Mercy?
1. Where's Scotty? Or even McCoy for that matter?
2. No war is the ends, but the Klingons and Humans would have waged war to get there would have been the means.
3. To hide Spock's ears from the Klingons, perhaps.
4. The Enterprise runs off and returns in a fleet. How many days to arrange?
5. Sulu and Uhura are only seen on the Bridge.
6. Why is Lt. Sulu left in charge of the Enterprise, especially after the ship returns as part of the fleet. Begs to wonder why an Admiral or Commodore wouldn't jump into the seat!!!

The aliens in this episode somewhat resemble aliens in a future episode; even some of their tricks are similar.
 
Yes, excellent MarsWeeps! Whilst I was specifically referring to Part II, you are correct, it is indeed The Menagerie!

Here's my breakdown:

Clue # 1
A certain regular is probably a crucial player in this episode, but he is nowhere to be seen.

Good guess someone had for Scotty and Shore Leave. Right character, just wrong episode. We see him in Part I, but I don't think in Part II. His role is crucial, in that he is presumably doing all he can to disable the ship. A deleted scene does bring him into the action, but as-aired I don't think he is in it.

Clue # 2
Some may say the ends don't justify the means, but those few would probably be wrong.

Okay, Spock lied and tricked his captain and best friend. But that bruising surely is outweighed by Pike's final happiness?

Clue # 3
I wonder if a piece of cloth would've helped...

Heard this quite a few times. Surely the court martial could carry on with the Talosian images being covered up by a cloth. Yes Kirk wants to see the images, but by Part II we realise that they are from Talos and breaking General Orders.

Clue # 4
One has to question the passage of time in this episode.

So, it takes a few days to reach Talos, yet the final segment of The Cage is only shown immediately prior to entering orbit of Talos. Have we had many break intervals during the trial, or are there additional scenes from Pike's first visit that we the audience do not get to see?

Clue # 5
One of our heroes is only ever seen in one room in this episode.

Kirk is only seen in the hearing room I believe.

Clue # 6
Who is actually in command in this episode?

OK, so the Commodore is technically in command, but never steps foot on the bridge. Is Hansen still in 'operational command' given both Kirk and Spock are now in trouble, whilst Mendez is dealing with the court martial? Also, here's the thing... Spock knows he's an illusion, it's all part of the ploy, so he can't truly be in command if he is not real...

Additionally, linking to clue # 1, surely Scotty would have some level of authority in this episode, but Hansen appears to be in charge of the bridge.

Clue # 7
One man - two parts.
One part - two men.

Lazarus is an excellent guess, but I meant:

Malachi Throne = Mendez + the Keeper
Captain Pike = two actors, the original footage + the crippled Pike

Clue # 8

I always got confused why Hansen sounds surprised they are entering orbit of Talos at the beginning of Act Four. Yes, it's off-limits, but has he not been paying attention to what's been going on these last few days?


Clue # 9
The aliens in this episode somewhat resemble aliens in a future episode; even some of their tricks are similar.

The Talosians and the Vians are both similar in appearance - bald misshapen heads, and cloaks. And they have great powers. Funnily enough, it only came to me later that they both trick our heroes, and both subject our heroes to an experiment. I assume that's what gave it away?

Phew! Long game!

Ok...here we go...

Clue 1 - Something related to one of our heroes is strangely absent in this episode, but only for a little while.
