Clue #2 And the same guy deserted both times - perhaps unexpected for this character, but all is fair in love and war. - Wait. There was no war, but weapons were fired.
 
Elaan of Troyius?
1. Bad news/good news desertion? I'm baffled.
2. Kryton deserts and sabotages the Enterprise to blow up; killing Elaan and himself in an act of "love"? He obviously disagrees with making peace with Troyius, so, maybe this act will start a bigger war with them and wipe Troyius out.
3. The Klingon ship attacks the helpless Enterprise to kill Elaan and stop the system merger. Isn't this an act of war to both the Federation and the Elas/Troyius System? Maybe the Klingons said it was a rogue operation and the Captain and crew will be disciplined: the agonizer!

That guess is about as effective as using colladium trioxide in algobarium solution to counteract Elasian tears.

It's not "Elaan of Troyius", which explains why the bad/good news is baffling.

Clue #4 Captain Kirk showed quite a bit of restraint. Attack on his ship and attack on his person and still he is trying to help them.
 
Patterns of Force?
1. Daras, hero of the Fatherland, was a deserter to her family, but also a deserter to the Nazis.
2. Eneg "fails" to recognize Kirk and Spock, then passes them on into the event. "He's one of us."
3. Enterprise was attacked by nuclear missiles as it approached the planet.
4. Enterprise was attacked by nuclear missiles as it approached the planet, then they beat Kirk while in prison.
 
Now twenty full cycles. Still no sign of a correct answer. I say he's been fooled.

I see why you guessed "Balance of Terror", but it does not quite fit all the clues.

Not "Patterns of Force" either, but good guess.

Clue #5 A beautiful lady is distracting and makes one pause at the most inopportune time.

Journey To Babel?
1. Sarek has two debilitating episodes which he keeps secret from everyone including his wife, first one with bad timing when the Tellarite was murdered, and the second with witnesses which proves his story and his innocence.
2. Spock deserts his father's operation, then his command post with Kirk's trickery.
3. The intruder ship attacked the Enterprise full of Ambassadors, but the alien identity was unknown, so, who to war upon? Maybe each other.
4. After disabling the intruder ship, Kirk was ready to offer assistance, but instead, the enemy self-destructed.
5. Amanda is the lady who wants Spock to give up command and help Sarek.
 
Henoch, after that wonderful guess, I feel like the Tellarite Gav trying to debate Sarek of Vulcan. As perfectly as you structured it, it turns out to not be the correct episode I was thinking of.

Clue #6 One of Spock's more tender moments.
 
I was thinking Corbomite or Zetar, but Bailey and Scott only desert their posts once, and really Bailey was ordered to leave his post...

McCoy deserted the Enterprise/his life/career/friends to live on Yonada due to illness, but then he deserted Yonada/his wife once a cure was found?

The Enterprise was fired at.

Kirk is attacked twice, yet still wants to help the asteroid spaceship

Natira's beauty is distracting when McCoy nearly strikes her.

Spock is very tender to McCoy when he wakes up from the Oracle's assault.

1. The Lazaruses use a corridor to get to and from each other's universes, but the corridor is like a prison, with explosives at the door. :wtf:

1. The caverns provide a passageway to meet Dr. Korby and uncover the mystery of what happened to him.
