I'd say The Terratin Incident, but I don't think we're including animated episodes, plus too obvious.

1. Trelane is really a vast energy life form, but he has confined himself into a single small human body.
2. His planetoid is not stationary, rather it whips around all over the place.
 
Errand of Mercy?
1. The Organians are actually vast energy beings able to be in multiple spaces across the galaxy at the same time.
2. We see no technological advancement, but this is only for show. The real Organians are more advanced than we can comprehend.
 
Not yet. Time to make it easier (or is it? ;))!

3. Feelings, whoa whoa whoa feelings.
 
By Any Other Name?
1. Cubics. ROJAN: Bring them to me. This is the essence of what they were. The flesh and brain and what you call the personality, distilled down into these compact shapes. And once crushed (he demonstrates) this person is dead. However, that one can be restored.

3. Kirk and crew overload the Kelvin's new sense of emotions and feelings. ROJAN: Yes, but disturbing. These shells in which we've encased ourselves, they have such heightened senses. To feel. To hear. To smell. How do humans manage to exist in these fragile cases?
 
I was certain that @Henoch had it!
It's interesting how many episodes sometimes fit the same set of clues. But clue 2 didn't match in that case, even though 1 & 3 did (not the way I meant it, of course, but by a fair reading of the clues, I mean; not that my way of reading them is unfair... ;)).
