I'd pick Power of the Daleks, Mission to the Unknown / The Daleks Master Plan and a toss up between The Evil of the Daleks or Fury from the Deep.

Power of the Daleks, absolutely. Read through the entire script recently, it still holds up as a brilliant story. The Daleks are rarely as cunning, depetive, manipulative and ruthelessly murderous as they are here.
Second place would go to The Tenth Planet, for its massive importance to the lore.
(and by picking those two, we complete having each Doctor's first and final episodes!)

DMP, Power.. & Evil...

It has to be The Tenth Planet - it is/contains one of the cornerstones of Doctor Who's mythology.
Same the others, really: DMP because it was one of the biggest stories the original series ever told, and the surviving episodes are intriguing. Plus we had an early appearance by Nicholas Courtney, plus Jean Marsh in leather -- need I say more?
The Tenth Planet because not only did we get to see the Cybermen for the first time, but also the first regeneration. I'm told the first 3 episodes were issued on VHS in North America years ago, but I've never come across it, so the whole story is new to me.
Power of the Daleks, because I want to see how they handled the first changeover in Doctors.
The Invasion doesn't really count here, though, because it has been completed thanks to the animation. Yeah, of course if they ever find the two missing episodes I'll be happy, but I don't really consider it an incomplete story anymore, especially as odds are we'll have to rely on such reconstruction if we ever want to see these older stories. I think there's a great opportunity for some talented animators to go to town on Marco Polo, for example (which would be my fourth option if there was one, because not only was it the first great historical, it was reportedly quite spectacular for the time, and it also would fill a gap in the very earliest era of the series).

The Tenth Planet and The Highlanders, for reasons cited above, plus Web of Fear as it was one of my favorites as a child.
I'd like to see the Yeti stories. I remember reading the books years ago and enjoying them. Don't reckon there's much chance of the whole story ever being found for release on dvd though.

I'm really surprised at the lack of Fury from the Deep supporters. I thought that was a fan favourite?
Yeah I was nearly going to vote for it, but the missing dalek stories win out for me.
Only three? Damn, that's going to be hard to do...
Marco Polo - Not only is it the first full true historical (since An Unearthly Child is only three-parts historical in my mind), it's also one of the best historicals. It's a crying shame that this wonderful adventure is lost beyond the audio and tele-snaps. The fan-mande colorization of this serial makes it all the better.
Power of the Daleks - Not just to see the regeneration scene and Patrick Troughton's first moments, but I contend that this serial is one of the best Dalek stories ever. I love how toned down and meticulious the single Dalek acts and how he pretends to be a slave. Top it off with The Second Doctor nearly shitting in his pants how no one will listen to him about how dangerous the Dalek is until it's almost too late. Bonus points for the stovepipe hat.
The Abominable Snowmen - Not only do I love the myth of the Yeti and the setting in Tibet, but the Great Intelligence is a fun advesary and Professor Travers is a great psuedo-companion (who sets up the precedence that leads to Brigadier Lethbridge-Stewart). And how can you not love The Doctor's giant fur coat?
Close runner-ups include The Reign of Terror (a fantastic depiction of French history), The Massacre (same as the previous but with Bill Hartnell in two wonderful roles), The Tenth Planet (one of the best Cybermen stories ever) and my two dark horse candidates (considering I've noticed not many seem to enjoy them as much as I do), The Savages and The Faceless Ones.

My favorite Doctor was Patrick Troughton and my favourite companion is Jamie so I am going have to go for three episodes with them in it
